Engineering and analysis of the enantioselectivity of esterases

  • The focus of this thesis is the engineering and analysis of the enantioselectivity of esterases using 3-phenylbutyric acid (3-PBA) as model substrate. An ultra high throughput assay for identification of enantioselective esterases has been developed, based on the combination of in vivo selection and flow cytometry. The in vivo selection medium consists of a couple of pseudo-enantiomers of 3-PBA; one enantiomer is coupled to glycerol (GE), and hydrolysis of this substrate will enable cell survival. The other enantiomer is coupled to the toxin 2,3-dibromopropanol (BE), the hydrolysis of this substrate will cause cell death. Thus, cell survival is a function of the enantioselectivity of the enzyme expressed. The pseudo-enantiomeric substrates are structurally similar to allow selection for enantioselectivity instead of selection for enzyme substrate affinity. Next, esterase BS2 was chosen as negative control to establish the selection system since it hydrolyses both pseudo-enantiomers with low enantioselectivity (E~3 and 1, respectively). High enantioselective esterases towards 3-PBA: esterases PestE and CL1 (E > 100, both (R)-selective) were identified in a screening and used as positive controls. Further, the hyperthermophilic esterase PestE was crystallized. After elucidation of the enzyme structure, the high enantioselectivity of the enzyme towards 3-PBA could be explained by molecular modelling. The optimal concentration of the pseudo-enantiomeric substrates was set to be 5 mM for GE (higher concentrations were toxic) and 20 mM for BE (lower concentrations did not completely inhibit bacterial growth). The in vivo selection system was established together with the identification of a flow cytometric method to differentiate bacterial physiological status. The combination of Syto9 and PI was chosen as staining technique, because it allowed differentiation of the viable and the dead cell populations, and of these from the background. After viability detection by flow cytometry was established, esterases PestE and BS2 were cultivated in selection ((R)-GE and (S)-BE) and anti-selection medium ((S)-GE and (R)-BE). Clear differences in the culture viability depending on the enantioselectivity of the enzyme expressed appeared: cells expressing the (R)-enantioselective PestE could proliferate in selection medium, but could not proliferate in anti-selection medium. Cells expressing the non-selective BS2 did not grow in any media. Further, cultures containing mixtures of BS2/PestE or BS2/CL1 expressing cells were incubated in selection and anti-selection medium, and the viable clones were detected by flow cytometry analysis, sorted out and plated on agar. When the mixtures were incubated in selection medium, enrichment of the (R)-selective enzyme (PestE or CL1) over the non-selective enzyme (BS2) was observed. When the enzyme mixtures were incubated in anti-selection medium, very few colonies grew on agar, indicating that cell survival was a function of enzyme enantioselectivity. The successfully developed assay was used to identify variants with increased enantioselectivity in a mutant library of esterase PFEI (E ~ 3, (R)-selective) created by saturation mutagenesis. After library expression, 108 clones were in vivo selected and analyzed by flow cytometry. The viable cells were sorted out and plated on agar. The 28 resulting colonies were transferred to one microtiterplate and their activity and enantioselectivity (Eapp) was investigated using p-nitrophenyl derivatives. The mutants were purified and activity and enantioselectivity were determined in kinetic resolutions towards Et-3-PB and GE (Table 1). Mutants identified as highly enantioselective in the Eapp-assay (C4 and E7) were low selective in kinetic resolutions. On the contrary, mutants E8 and F5, which showed low enantioselectivity towards p-nitrophenyl-3-phenylbutanoate, hydrolyzed the 3-phenylbutyric esters with good to excellent enantioselectivities. This confirms that Eapp values can differ much from Etrue values as “you get what you screen for”, and supports that the here described method is very suitable for identification of enantioselective esterases. In this PhD thesis a novel strategy for identification of enantioselective esterases has been developed. This method allows a very high throughput (≥ 108 mutants/day) and opens the bottleneck of variant analysis, which exists in protein engineering technology.
  • Das Hauptthema dieser Arbeit war das engineering und die Analyse von Enantioselektivität von Esterasen anhand des Modellsubstrates 3-Phenylbuttersäure (3-PBA). Es wurde eine Ultra-Hochdurchsatz-Methode für die Identifizierung von enantioselektiven Esterasen auf der Basis einer Kombination von in vivo Selektion und Durchflusszytometrie (DFZ) entwickelt. Das in vivo Selektionsmedium besteht aus einem Paar von Pseudo-Enantiomeren: der eine liegt als Glycerinester (GE) vor, und Hydrolyse dieses Substrates ermöglicht das Überleben der Zelle; der andere ist mit dem Toxin 2,3-Dibrompropanol verknüpft (BE), dessen Freisetzung aus dem Ester zum Tod der Zelle führt. Dadurch wird das Überleben der Zellen an die Enantioselektivität des exprimierten Enzyms gekoppelt. Die Pseudo-Enantiomeren wurden so gewählt, dass sie einander strukturell ähnlich sind und somit eine Selektion nach der Enantioselektivität und nicht nach der Substrataffinität des Enzyms ermöglichen. Für die Etablierung des Selektionssystems wurde die Esterase BS2 als Negativkontrolle gewählt, da das Enzym beide Pseudo-Enantiomere mit geringer Enantioselektivität umsetzt (E ~ 3 bzw. 1). Als Positivkontrollen wurden in einem Screening die Esterasen PestE und CL1 (E > 100, beide (R)-selektiv) identifiziert. Die hyperthermophile PestE konnte in hoher Reinheit produziert werden, sodass das Enzym kristallisiert und mit Hilfe der Struktur die hohe Enantioselektivität gegenüber 3-PBA erklärt werden konnte. Die optimalen Konzentrationen der Pseudo-Enantiomere wurden zu 5 mM für GE und zu 20 mM für BE bestimmt. Höhere Konzentrationen waren toxisch (GE) bzw. geringere hemmten das Bakterienwachstum nicht vollständig (BE). Zusammen mit dem in vivo Selektionssystem sollte auch eine DFZ-Methode entwickelt werden, welche eine Differenzierung zwischen den unterschiedlichen physiologischen Status der Bakterien erlaubte. Eine Färbungstechnik mit Syto9 und PI wurde gewählt, da sie eine Unterscheidung von lebenden und toten Zellpopulationen bei guter Abhebung vom Hintergrund ermöglichte. Anschließend wurden PestE bzw. BS2 exprimierende Zellen auf Selektionsmedium ((R)-GE und (S)-BE) bzw. auf Anti-Selektionsmedium ((S)-GE und (R)-BE) kultiviert. Es konnte eine klare Abhängigkeit der Überlebensfähigkeit der Zellen von der Enantioselektivität des exprimierten Enzyms festgestellt werden: Zellen, die PestE exprimierten, vermehrten sich im Selektions-, jedoch nicht im Anti-Selektionsmedium. Zellen, die BS2 exprimierten, wuchsen auf keinem der Medien. Weiterhin wurden Mischkulturen mit BS2 und PestE bzw. BS2 und CL1 exprimierenden Zellen auf Selektionsmedium bzw. Anti-Selektionsmedium inkubiert und die Klone mittels DFZ sortiert. Im Selektionsmedium wurde eine Anreicherung von PestE und CL1 gegenüber BS2 beobachtet. Nach Inkubation auf dem Anti-Selektionsmedium konnten nur sehr wenige Kolonien auf den Agarplatten beobachtet werden. Die somit erfolgreich etablierte Methode wurde eingesetzt, um aus einer Mutantenbibliothek der Esterase PFEI (E ~ 3, (R)-selektiv) Varianten mit erhöhter Enantioselektivität zu identifizieren. Nach Expression der Bibliothek wurden 108 Klone in vivo mittels DFZ analysiert. Von 28 überlebenden Varianten zeigten vier in Bezug auf Aktivität und scheinbare Enantioselektivität (Eapp) interessante Eigenschaften (Tab. 1). Tab. 1. Die Aktivitäten und Enantioselektivitäten dieser Varianten gegenüber Et-3-PB und GE wurden in kinetischen Racematspaltungen bestimmt (Tab. 1). Interessanterweise zeigten sich die Varianten mit hohen Eapp-Werten (C4 und E7) hier nur wenig selektiv. Die Mutanten E8 und F5 dagegen zeigten gegenüber p-Nitrophenyl-3-Phenylbuttersäure nur geringe Eapp-Werte, setzten aber Et-3-PB und GE mit guter bis exzellenter Enantioselektivität um. Scheinbare und tatsächliche Enantioselektivität können stark voneinander abweichen, und das Ergebnis bestätigt somit die Eignung der Methode für die Identifikation von enantioselektiven Esterasen. In dieser Arbeit wurde eine neue Strategie mit sehr hohem Durchsatz (>108 pro Tag) zur Identifikation von enantioselektiven Esterasen entwickelt. Die als Flaschenhals bekannte Variantenanalyse im protein engineering wird mit diesem System somit leichter zugänglich. Weiterhing würden sich durch adäquates Design von Pseudo-Enantiomeren auch weitere Enzymfamilien für diese Methode erschließen lassen.
