As the tree of life is populated with sequenced genomes ever more densely, the new challenge is the accurate and consistent annotation of entire clades of genomes. In my dissertation, I address this problem with a new approach to comparative gene finding that takes a multiple genome alignment of closely related species and simultaneously predicts the location and structure of protein-coding genes in all input genomes, thereby exploiting negative selection and sequence conservation. The model prefers potential gene structures in the different genomes that are in agreement with each other, or—if not—where the exon gains and losses are plausible given the species tree. The multi-species gene finding problem is formulated as a binary labeling problem on a graph. The resulting optimization problem is NP hard, but can be efficiently approximated using a subgradient-based dual decomposition approach.
I tested the novel approach on whole-genome alignments of 12 vertebrate and 12 Drosophila species. The accuracy was evaluated for human, mouse and Drosophila melanogaster and compared to competing methods. Results suggest that the new method is well-suited for annotation of a large number of genomes of closely related species within a clade, in particular, when RNA-Seq data are available for many of the genomes. The transfer of existing annotations from one genome to another via the genome alignment is more accurate than previous approaches that are based on protein-spliced alignments, when the genomes are at close to medium distances. The method is implemented in C++ as part of the gene finder AUGUSTUS.
In this thesis, size-sensitive phenomena of three-dimensional dust crystals emerged in a low temperature plasma are presented. Depending on the number of particles in the system phase transitions, collective vortex motions and large-scaled expansions can be observed. To investigate these fascinating effects an advanced experimental setup as well as new evaluation methods have been developed. This thesis will present these new techniques and the gained insights.
We aimed to evaluate the outcome of different treatment modalities for extremity venous thrombosis (VT) in neonates and infants, highlighting the current debate on their best tool of management. This retrospective study took place over a 9-year period from January 2009 to December 2017. All treated patients were referred to the vascular and pediatric surgery departments from the neonatal intensive care unit. All patients underwent a thorough history-taking as well as general clinical and local examination of the affected limb. Patients were divided into 2 groups: group I included those who underwent a conservative treated with the sole administration of unfractionated heparin (UFH), whereas group II included those who were treated with UFH plus warfarin. Sixty-three patients were included in this study. They were 36 males and 27 females. Their age ranged from 3 to 302 days. Forty-one (65%) patients had VT in the upper limb, whereas the remaining 22 (35%) had lower extremity VT. The success rate of the nonsurgical treatment was accomplished in 81% of patients. The remaining 19% underwent limb severing, due to established gangrene. The Kaplan-Meier survival method revealed a highly significant increase in both mean and median survival times in those groups treated with heparin and warfarin compared to heparin-only group (P < .001). Nonoperative treatment with anticoagulation or observation (ie, wait-and-see policy) alone may be an easily applicable, effective, and a safe modality for management of VT in neonates and infants, especially in developing countries with poor or highly challenged resource settings.
Sexual selection favours traits that confer a competitive advantage in access to mates and to their gametes. This results in males evolving a wide array of adaptations that may be conflictual with female’s interests and even to collateral negative effects on female’s lifespan or reproductive success. Harmful male adaptations are diverse and can be extreme. For example, males of various species evolved adaptations that incur physical damage to the female during copulation, referred to as traumatic mating. Most of these adaptations provide males with a competitive fertilization advantage due to the injection of sperm or non-sperm compounds through the wound. In the spider taxonomical literature, alterations of external genital structures have been reported in females and may result from male inflicted damage during copulation. Contrarily to other cases of traumatic mating, the transfer of sperm or non-sperm compounds does not seem to be the target of selection for external female genital mutilation (EFGM) to evolve. Therefore, investigating EFGM may provide valuable information to extend our understanding of the evolution of harmful male adaptations. In this thesis, I explore this newly discovered phenomenon and combine empirical and theoretical approaches to investigate the causes and consequences of EFGM evolution from male and female perspectives. My findings suggest that EFGM is a natural phenomenon and is potentially widespread throughout spider taxa. I demonstrate the proximal mechanism by which the male copulatory organ mutilates the external female genitalia during genital coupling and show that the mutilation results in full monopolization of the female as mutilated females are unable to remate. Using a theoretical approach, I investigated the conditions for the evolution of EFGM. The model developed suggests that EFGM evolution is favoured for last male sperm precedence and for costs to females that can be relatively high as the male-male competition increases. I present the results of physiological measurements that suggest there is no physiological cost of genital mutilation resulting from healing and immune responses for the female. Finally, I report the results of a behavioural experiment that suggest that females have control over the mutilation and selectively allow or avoid mutilation. These findings suggest that EFGM benefits males by securing paternity, that males and females may have evolved to reduce the costs incurred by the female and that female choice may also play a role in EFGM evolution.
In the 1940s cytochrome P450 monooxygenases have been discovered and have been the focus of many studies ever since. Although they catalyze very interesting reactions that might find applications in the production of fine chemicals or pharmaceuticals, their low activity and stability often reduces their economic value. Both properties, the activity and the stability, are influenced by the uncoupling of the catalytic cycle.
In this PhD thesis, an assay for the screening of activity and uncoupling of cytochrome P450 enzymes was successfully developed. After finding optimal conditions for the assay, concerning pH and enzyme concentration, the uncoupling of cytochrome P450 BM3 and five mutants (F87Y, R47L, Y51F, A82L and T268A) was investigated. With the results obtained, a comparison of data from literature was possible and revealed similarities. Additionally, through negative controls, the reliability of the assay could be further demonstrated. Although other methods have been described for the detection of hydrogen peroxide formation, the combination of NADPH consumption measurement and hydrogen peroxide formation in parallel was new and represents a very good basis for a pre-screening of large mutant libraries, followed by closer investigation of selected variants.
For the investigation of the activity of the CYP11A1 system, consisting of CYP11A1 and Adx and AdR as redox partner system, the expression and purification for all three proteins was investigated first. For the protein CYP11A1 and Adx, good expression levels were achieved, whereas for AdR the protein concentration obtained was very low. The purification of all three proteins was partially accomplished but left room for improvement. Therefore, in the Master thesis of Christopher Grimm, the pH and temperature stability of all three proteins was further investigated in order to improve conditions used for ion exchange chromatography and to investigate possible conditions for in vitro biocatalysis. As unfortunately even with further investigation of the expression of AdR, no improvement was achieved, a whole-cell system was further investigated. Here, the product formation could be increased 8-fold in comparison to the published data, from 0.27% conversion to 2.2% conversion over 24 h by using a different detergent for substrate solubilization, which might have led to a better substrate supply to the enzyme.
Due to the low activity and stability, a different P450 system, the CYP17A1 enzyme, was subsequently investigated, first by in vitro biocatalysis with the human CYP17A1 expressed in E. coli. Therefore, a suitable redox partner system needed to be found for efficient electron supply of the enzyme. In in vitro biocatalysis, in combination with the Pdx/PdR system of P. putida the CYP17A1 enzyme showed the highest conversion with 91% after 24 h. To investigate the activity of the enzyme further, all active site residues in 4 Å proximity to the bound substrate were exchanged with alanine. After expression of the variants, almost no correctly folded protein was obtained for the variants. Also, after investigating different buffers to possibly enhance the stability, no improvements were achieved. Therefore, a whole-cell approach with the bovine enzyme was chosen in order to investigate the activity of the alanine variants. Here the importance of positions N202, R239, G297, E305, and T306A, described in literature to be important for catalytic activity, was confirmed. Most importantly, three positions that alter the regioselectivity of the enzyme were identified. The reaction of the V483A mutant was therefore also further investigated by preparative biocatalysis. Afterwards the new product was separated by preparative HPLC and identified as 16α- hydroxyprogesterone as confirmed by NMR spectroscopy analysis.
In the last part of the thesis, another screening approach for possible high-throughput screening was investigated. In contrast to the other screening approach, here the investigation of the substrate conversion and the hydrogen peroxide formation were optimized for application in droplets. After finding that DCFH-DA was not sensitive enough towards hydrogen peroxide, the AmplifluTM Red probe was used. As both fluorescent products were found to stay in the aqueous phase above pH 7.4, the conditions investigated for the AmplifluTM Red assay were applied and only NADPH to substrate ratio was investigated by using an uncoupling variant, an active variant from literature and the cytochrome P450 BM3 wild-type enzyme. After finding a good ratio, the five variants used for the investigation of the AmplifluTM Red assay were investigated in the same concentration later on found in the droplets (1 cell per 4 pL), and one variant showed improved product formation compared to wild-type. This finding clearly shows the applicability of the assay for high-throughput screening in droplets.
This work study a monolayer of branched poly(ethyleneimine (PEI) adsorbed onto oppositely charged surfaces with iron chelates or iron ions in the absorption solution. The conformation of adsorbed PEI is explored in the dependence of the composition of the adsorption solution by measuring the surface forces using atomic force microscopy (AFM) with the colloidal probe (CP) at different ionic strengths (INaCl) in surrounding aqueous solution. The surface coverage of these layers is investigated using X-ray reflectivity.
PEI solutions show different pH values with iron chelates (pH = 3), iron ions (pH = 4.67) or pure water (pH = 9.3) at room temperature. Low surface coverage of PEI at pH = 3 adjusted by monovalent ions was also observed. However, adsorbing PEI with iron ions or iron chelates and washing with pure water shifts the pH, leading to an adsorbed PEI layer with high coverage. In our observation, the influence of iron ions and iron chelates on the surface coverage of PEI film is stronger than the pH effect. PEI adsorbed from a pure water solution shows flat conformation. Surface force measurements with CP show that PEI adsorbed from solutions containing iron chelates or iron ions cause almost identical steric forces. The thickness of the brush L is determined as a function of the ionic INaCl in the measuring solution. It scales as a polyelectrolyte brush.
The maximum number density of gold nanoparticles (AuNPs) adsorbed onto the PEI brushes was identical and larger than on flatly adsorbed PEI. On the PEI layer with the larger surface coverage, the AuNPs aggregate; on the PEI layer with the lower surface coverage they do not aggregate. Taken together, these results contribute to understanding the mechanisms determining surface coverage and conformation of PEI and demonstrate the possibility of controlling surface properties, which is highly desirable for potential future applications.
In this thesis, we also investigate the top layer (PSS and PDADMA) of polyelectrolyte multilayer (PEM) films. PEM films were prepared by sequential adsorption of oppositely charged PEs on solid substrates. PEM films consist of polydiallyldimethylammonium (PDADMA) as polycation and the polystyrene sulfonate (PSS) as polyanion. PDADMA has a smaller linear charge density than PSS. For this system, two different growth regimes are known: parabolic and linear. I studied the top layer (PSS and PDADMA) conformation of PEM films and how the structure of this top layer is affected by increasing the number of PDADMA/PSS layer pairs N and the addition of salt to the surrounding solution.
The INaCl was changed during the force-distance measurements. PSS terminated films always show electrostatic forces at INaCl < 0.1 M and flat conformation. The surface charge density is always negative at INaCl < 0.1 M. The surface charge of the PSS top layer starts to turn from negative to positive at N ≥ 14. At N between 13 and 15, adsorbed PSS cannot compensate all the excess PDADMA charge. This leads to an accumulation of the positive extrinsic sites within the PSS terminated film beyond a specific N. At INaCl ≈ 0.1 M, an exponential decaying force was measured. This is an indication of unusual long-ranged hydration force (decay length λ-1 ≈ 0.2-0.5 nm), and PSS terminated film shows zwitterionic or neutral surface. At INaCl > 0.1 M, a non-electrostatic action occurs and the PSS terminated film reswells in solution.
PDADMA terminated surface consisting of few layers show a flat conformation and the electrostatic forces were measured. For N ≥ 9 and INaCl ≤ 0.1 M, steric forces were measured. The force-distance profiles are well-explained by Alexander and de Gennes theory. PDADMA chains show a maximum L that is around 40-45 % of the contour length. For INaCl ≈ 0.1 M, and N > 9, a flat, neutral or zwitterionic surface is found (λ-1 ≈ 0.3-0.9 nm). For N = 9 and INaCl > 0.1 M, a strong screening of electrostatic interaction and attractive forces are observed. For N > 9 and INaCl > 0.1 M, the ion adsorption into the PE chains leads to an increase in the monomer size and as a result, the L increases and PDADMA brushes reswell again into the solution.
These data show that by varying N and INaCl, different surface forces can be obtained: Electrostatic forces (flat chains) both positive and negative, steric forces (brush), hydration force (flat, neutral or zwitterionic surface), and effects not yet explained (reswelling brush).
Medical education research has focused almost entirely on the education of future physicians. In comparison, findings on other health-related occupations, such as medical assistants, are scarce. With the current study, we wanted to examine the knowledge-is-power hypothesis in a real life educational setting and add to the sparse literature on medical assistants. Acquisition of vocational knowledge in vocational education and training (VET) was examined for medical assistant students (n = 448). Differences in domain-specific vocational knowledge were predicted by crystallized and fluid intelligence in the course of VET. A multiple matrix design with 3 year-specific booklets was used for the vocational knowledge tests of the medical assistants. The unique and joint contributions of the predictors were investigated with structural equation modeling. Crystallized intelligence emerged as the strongest predictor of vocational knowledge at every stage of VET, while fluid intelligence only showed weak effects. The present results support the knowledge-is-power hypothesis, even in a broad and more naturalistic setting. This emphasizes the relevance of general knowledge for occupations, such as medical assistants, which are more focused on learning hands-on skills than the acquisition of academic knowledge.
Zusammenfassung
Fragestellung
Quarzstäube sind ein Lungenkarzinogen. Dieses Siliziumdioxid wirkt nach inhalativer Aufnahme als inflammatorischer Schlüsselreiz zur Unterhaltung einer chronischen Entzündung. Diese betrifft typischerweise zunächst die pulmonalen Lymphknoten und später die Lunge selbst. Bislang war unbekannt, ob es bei Lungentumoren und gleichzeitig vorliegender Silikose der Lungenlymphknoten Unterschiede bezüglich des histologisch führenden Typs im Vergleich zu anderen Stadien der Silikose gibt. Ebenso war der mögliche Zusammenhang auch für andere, häufige Lungenkarzinogene des Uranbergbaus wie Radon oder Arsen noch nicht untersucht worden.
Methodik
Es wurden Daten von 2.524 Uranbergarbeitern aus dem Sektionsarchiv der SDAG Wismut in Stollberg sowie deren Expositionsdaten verwendet. Referenzpathologisch erfolgte die Einteilung in drei Silikosestadien (keine Silikose, ausschließlich Lungenlymphknotensilikose, Lungengewebs- und Lungenlymphknotensilikose) sowie die Zuordnung zu einem der drei führenden Lungentumorentitäten (Adenokarzinom, Plattenepithelkarzinom, kleinzelliges Karzinom). Unter Berücksichtigung der kumulativen Quarzexposition auf der Grundlage einer Job-Exposure-Matrix wurde die Auftretenswahrscheinlichkeit der Lungentumortypen für jedes Silikosestadium durch ein multinominales Regressionsmodell geschätzt. Gleiches erfolgte für die kumulativen Expositionen gegenüber den relevanten weiteren Karzinogenen Radon und Arsen.
Ergebnisse
Insgesamt waren die Wahrscheinlichkeiten der histologischen Lungentumortypen unter Uranbergarbeitern mit ausschließlicher Lymphknotensilikose den Wahrscheinlichkeiten mit Lungen- und Lymphknotensilikose ähnlicher als den Wahrscheinlichkeiten ohne Silikose. Dies wurde auch für Radon und Arsen bestätigt.
Schlussfolgerung
Die Ergebnisse stützen die Hypothese, dass die Karzinogenese sowohl durch Quarz als auch durch Radon und Arsen in Lymphknotensilikotikern ähnlicher der Karzinogenese in Lungensilikotikern ist, als deren bei Nichtsilikotikern.
Auf der Grundlage der populationsbezogenen Daten der Study of Health in Pomerania wurden in dieser Studie a) die Häufigkeit einer dynamischen Überblähung und b) prädiktive Faktoren für das Auftreten dieses Phänomens analysiert.
Es wurden Daten von 6753 Probanden (3510 weiblich) aus 2 Kohorten der Study of Health in Pomerania (SHIP-2 und SHIP-TREND) untersucht.
Eine dynamische Überblähung wurde mit Hilfe der IC-Manöver, welche im Rahmen der Spiroergometrie durchgeführt wurden, als Konstanz oder Anstieg des EELV unter Belastung definiert.
Analysiert wurden die Ergebnisse anhand von 2148 Probanden (1052 weiblich) mit einem vollständigen kardiopulmonalen Untersuchungskomplexes ohne gröbere Fehler, mindestens 3 IC-Manövern der Spiroergometrie und einer Variabilität des EELV von weniger als 200 ml.
Aus dieser Gesamtgruppe wurde durch Ausschluss von aktiven Rauchern und Probanden mit kardiopulmonalen Vorerkrankungen und Vormedikation eine gesunde Studienpopulation extrahiert. Mit Hilfe einer detaillierten Qualitätsanalyse ergab sich aus der Gesamtpopulation zusätzlich eine Studienpopulation mit fehlerfreien dynamischen Fluss-Volumen-Kurven.
Alle Ergebnisse wurden als Absolut- und Relativwerte angegeben. Die Relativwerte wurden anhand der vorgestellten Normwertformeln berechnet.
Bei einem mittleren Alter von 54 und 52 Jahren und einem mittleren BMI von 27 kg/m2 wiesen die untersuchten Studienpopulationen lungenfunktionelle Werte im Normbereich auf. Zudem war eine normale Belastbarkeit bei normwertiger peakVO2 und VO2@AT gegeben.
Die Datenlage zu Häufigkeiten und Prädiktoren der dynamischen Überblähung war bisher noch gering. So konnten wir mit Hilfe unserer Studie zeigen, dass eine dynamische Überblähung bei Probanden einer epidemiologischen Studie mit einer Häufigkeit von bis zu 23 % vorkommt. Zusätzlich war es möglich, die Prävalenz der dynamischen Überblähung über alle Altersgruppen getrennt für Männer und Frauen anzugeben.
Signifikante Unterschiede zwischen den Gruppen der Probanden mit und ohne dynamische Überblähung zeigten sich in allen drei Studienpopulationen hinsichtlich Alter (Jahren), BMI (kg/m2) und Größe (cm) sowie bezüglich der spirometrischen Parameter FEV (l), PEF (l/s) und MEF 75 (l/s) und der bodyplethysmografischen Parameter Rtot (kPa*s/l und %pred) und ITGV (l).
Weitere signifikante Unterschiede waren in den spiroergometrischen Parametern peakVO2 (ml/min), Vtin_max (l) und peakVt (l und %pred) zu verzeichnen.
Als bester Prädiktor einer dynamischen Überblähung erwies sich in unserer Studie der Atemwegswiderstand Rtot in %pred, gefolgt von Alter, Größe und Gewicht.
Unsere Studie stellt die Bedeutung der dynamischen Fluss-Volumen-Kurven als ein wichtiges diagnostisches Verfahren im Rahmen der Spiroergometrie heraus und zeigt Möglichkeiten einer qualitativen Bewertung dieser Untersuchungsmethode auf. Sie ist zudem eine der ersten Studien, welche die lungenfunktionellen und spiroergometrischen Parameter hinsichtlich ihrer prädiktiven Potenz zur Feststellung einer dynamischen Überblähung untersuchte.
Um die Bedeutung für den klinischen Alltag herauszuarbeiten, werden weitere Studien notwendig sein.
Einleitung
Die Heilung einer Wunde unterscheidet sich in der Narbenbildung, dem Einfluss von Risikofaktoren, dem funktionellen und ästhetischen Ergebnis und in der Wundheilungsdauer. Eine Vielzahl wissenschaftlicher Studien beschäftigt sich mit Möglichkeiten, die Dauer der Wundheilung zu verkürzen. Dabei fällt auf, dass bisher keine klinischen Daten zur Wundheilungsdauer existieren, insbesondere keine, die die Dauer der Re-Epithelialisierung ohne spezifische Wundbehandlung wiedergeben. Ziel dieser Studie ist daher die Ermittlung der Re-Epithelialisierungszeit einer klinischen Wunde in Tagen und wie diese durch individuelle Faktoren beeinflusst wird. Die vorliegende Arbeit umfasst Ergebnisse einer klinischen Studie von Spalthautentnahmestellen hinsichtlich der durchschnittlichen Dauer des epithelialen Wundverschlusses in Abhängigkeit verschiedener individueller Einflussfaktoren.
Material und Methoden
Die verwendeten Daten entstammen zweier multizentrischer Phase-III-Studien zur Untersuchung der klinischen Wirksamkeit und Sicherheit eines topischen BetulinGels bezüglich der Heilung von Spalthautentnahmestellen (EudraCT no. 2012-003390-26, EudraCT no. 2012-000777-23). Die Spalthautentnahmestellen wurden halbiert und nach Randomisierung eine Hälfte mit Betulin Gel behandelt und die andere Hälfte als Kontrollseite mit einem Standardwundverband verschlossen. Gegenstand dieser Studie waren ausschließlich die Kontrollseiten. Die Beurteilung der Wundheilung erfolgte mittels Auswertung von Fotos durch drei unabhängige und verblindete Wundexperten via eines Online-Tools. Das Studienprotokoll schloss 198 Patienten ein. Die Beobachtung endete nach Erreichen einer Re-Epithelialisierung von über 95% der Wundfläche oder spätestens 28 Tagen. Die statistische Auswertung erfolgte mittels Kaplan-Meier-Überlebenszeitanalysen mit einem Konfidenzintervall von 95%. Dabei wurde die kumulative Ereignisrate für verschiedene Einflussfaktoren aufgetragen und mittels Logrank Test statistisch analysiert.
Ergebnisse
Die Re-Epithelialisierung der Wunden dauerte mindestens sieben Tage. Die schnellsten 25% der Patienten („fast healers“) zeigten einen epithelialen Wundverschluss innerhalb von elf Tagen, während die Re-Epithelialisierung im Median 14 Tage andauerte und die langsamsten 25% („slow healers“) der Studienpopulation 18 Tage benötigten. Patienten unter 40 Jahren zeigten einen signifikant schnelleren epithelialen Wundverschluss von zwölf Tagen während die Re-Epithelialisierung bei Patienten über 60 Jahren 18 Tage dauerte (p=0). Gebärfähigkeit reduziert die Dauer signifikant um vier Tage (p=0,002), während Krebserkrankungen und begleitende Glucocorticoid-Therapien die oberflächliche Wundheilungsdauer um zwölf beziehungsweise zehn Tage verlängern (p=0).
Zusammenfassung
Eine oberflächliche, artifiziell durch eine Spalthautentnahme entstandene Wunde zeigt ohne gezielte Wundbehandlung einen Schluss der Epitheldecke nach frühestens sieben Tagen, in der Gruppe der „fast healers“ nach elf Tagen, im Median nach 14 Tagen und benötigt 18 Tage in der Gruppe der „slow healers“. Die Wundheilung wird um vier bis zwölf Tage verlängert durch ein Patientenalter über 60 Jahren, eine maligne Grunderkrankung und eine Begleitmedikation mit Glucocorticoiden. Die Wundheilung wird durch ein Patientenalter unter 40 Jahren und die Gebärfähigkeit von Frauen um zwei bis vier Tage beschleunigt. Diese ergab die Analyse von 198 Patientendaten aus 32 europäischen Krankenhäusern basierend auf einer verblindeten Beurteilung standardisierter fotografischer Wunddokumentation.

The author has implemented a software which can find new examples and handle big databases of self-affine fractals. This thesis establishes the algebraic foundation of the algorithms of the IFStile package. Lifting and projection of algebraic and rational iterated function systems and many properties of the resulting attractors are discussed.
